IIRC, yes. Windows recognizes the first partition as C: by default,
regardless of the filesystem type. It looks at the partition markers,
not the filesystem to determine drive assignments. This may have changed
though, as I haven't dealt with this for some time. Maybe as Tim said,
you can "hide" a partition, but I didn't see anything in either man
page. Maybe Bootmagic or another boot loader can keep you from a
complete redo? Not impossible but not it won't win any beauty contests
either.
