If you're planning to use anything with an NVIDIA GPU (and the nvidia X 
driver), then I'd strongly urge you to avoid all Gigabyte & Abit 
motherboards.  I'd also urge you to avoid anything with a VIA chipset.

Beyond that, its a mixed bag.  If you list what you're considering, I can 
comment on any issues that I've come across.
