As long as there is a driver for that onboard SATA controller.
For example, I see a nice  Gigabyte GA-7N400 Pro2 motherboard with a 
Silicon Image sil3512 SATA controller onboard; I don't see a linux 
driver for that exact chip.  So still one must deal with drivers.
