Also I use pdfedit at work which is a product from http://pdf995.com/ 
which can merge put water marks and do all sorts of other stuff to pdfs. 
The big downside is if you don't pay for it. You have nag ware bothering 
you everytime you use it.

Although it works on windows you may be able to get it running under wine.
