Kubuntu opinion wanted

I have a kubuntu system set up as a server.  In the course of doing 
updates, my '.Xauthority' directory gets it's owner changed to root:root 
on a regular basis.  The problem is that it shuts down the graphical 
interface until the owner is changed back.  The down side is that no one 
but me in the admin group is willing to deal with the command line.  (I 
have to admit that I prefer using the graphical interface, even when 
editing text files.)

What is my best way around this issue?
Do I just punt and enable root login?
Am I doing things totally stupid with the system?

Running synaptic causes the problem.  I often X into the box from 
another system, that can cause the problem also.
