Running top gives no clues? Then I suspect a driver issue. If you built a
modular kernel, start turning off services and unloading their associated
modules. When/if the system begins to run like you expect, it's a sure shot
you found the issue. Steps taken after that are pretty simple, recompile and
test for performance.
If you have one of those monolithic kernels, it's time to break it down into
modules.
I had similar experiences and eventually whittled it down to USB drivers. The
only thing I could do to fix it was by jumping to the next rev kernel.
Hmmm... it's totally amazing how these kernels are evolving too.
