Several possibilities:
1. Go to the gentoo website, select bugs, and search for a reported
problm.
2. If none found, register and enter a new bugzilla. Wait for response.
The developers usually respond quickly.
3. Also possible, wait for a week or so, then do 'emerge sync' and try
your 'emerge -pu system' again. Problems with baselayout (i.e. the boot
scripts and related stuff) usually get fixed rather quickly.
4. Also possible. do an 'emerge -p portage' to see if a newer version of
portage has been made stable. If so, 'emerge portage' then try
your'emerge -pu system' again.
5. Also, you could ignore the need to update system unless you really
need any of the changes. Dependancy problems like this don't usually
last vey long. Just be patient.
One of the reasons, I suppose, that Daniel Robbins doesn't recommend
gentoo for servers yet is that the portage and dependancy system is
still under continual redesign.
Good luck.
