Mozilla upgrade breaks links

You didn't say how you did the upgrade.  Anyhoo, Mozilla stores its 
plugins (java, acrobat etc) in mozilla/plugins.  So, assuming that you 
didn't remove the previous install, you could get everything back by 
copying everything over.
